A single 20 mL culture of L. acidophilus was grown in MRS to OD600 of 0.6, divided into two 10 ml aliquots, and harvested by centrifugation for 8 min at 3,150 x g. One aliquot was resuspended in 10 ml of fresh MRS (Sample "control"), the other resuspended in 1 ml of fresh MRS (Sample "test"). Both cultures were then incubated for 1 hr at 37°C. Following incubation, cells were harvested by centrifugation and frozen immediately in a dry ice-ethanol bath. RNA isolation was conducted according to the protocol described previously (Azcarate-Peril et al., 2005). Two slides, each containing the complete genome of L. acidophilus NCFM spotted in triplicate, were hybridized reciprocally to Cy3- and Cy5-labeled probes per experiment (dye swap) for each of two biological replicates.
